"You can't help who you fall in love with, Gene."
So this could be taken at face value, or he could be hinting at something else, reminding Gene not to judge him too quickly if he's not perfect himself. In context of A2A canon this obviously means Alex - I think Mac has almost certainly spotted there's something between them and spends the first half of the series using Alex to get at Gene, trashing her flat and suspending her when Gene won't forge the paperwork to put Hales down as a potential suicide etc.
But (and here come the slash goggles, lol. Stay with me, here.) what if it's not? Since I remember it's revealed at some point that Gene and Mac have at the very least known of each other since their training at Hendon, is it possible he observed Gene with Sam and spotted the same trend? Is there a fic in this at all, or am I just desperately reading in Sam/Gene references everywhere? :P Hopeless fangirl, sorry.

vermin_disciple linked to ‘Life on Earth’ and then at the commentary link at the end there is this:
...I ship Sam/Gene really hard. Sam can use Annie as his therapist all he likes, but as his therapist the poor girl is going to conclude that he's a bit nuts. Gene just doesn't fucking put up with Sam's crazy bullshit and that does way, way more to keep Sam grounded than a thousand talks with Annie.
